However it doesn’t say anything about manually removed contacts. As far as I tested it, they always seem to be readded with the next segment update? Shouldn’t manually removed contacts also stay removed?

I don’t know what’s meant to happen, but seeing as it’s not working, why not try adding another filter you can manually edit to exclude them (eg set an unused contact field to 1, and then filter by that field being not equal to one)
